Directory structure best practices

Hi, fellow Luminis developers.

We are migrating to Luminis 4.2.2.34. We are starting "fresh" ....

1) I would like to know best practices for adding "homegrown" content on the server (example: html you wrote, jpg used in a Targed Content Channel, jsp, xml, etc). Currently (4.1.x - Production), we host much of our homegrown content in a subdirectories under a directory similar to the following:
/usr/luminis/webapps/luminis/setonContent/

Restricted files in Lum IV

Is there any way of preventing the general files from accessing specific files stored on the Luminis server Or there is any secured folder in luminis can I put my files.

I have a set of PDF's or jpg's that are sitting in a directory on our public webserver with an file setup to restict access to that directory unless you are on a campus computer.

We want to allow employees logged into Luminis to be able to access these PDFs or jpgs when they are at home.
